I can't figure out the right way to wire this set up.

Activation of windows will be from either a switch or (-) output from an alarm remote. I have plenty of relays to use, so would prefer to use those rather than a window module. How do I wire this setup so that the remote puts both windows down when the alarm output is pressed, and the 2 switches put the each individual window up or down. I don't need the remote to make the windows go up and down, just 1 or the other.

If you don't use a window module you will have to hold the remote button the exact duration for the desired effect. If you hold the remote too long after the windows are up or down you will burn up the motors quicker than normal. Window modules have limit switches to cut the current.

You also run the risk of moving the windows if you accidentally press the remote in you pocket, etc.

Its not worth it.

If you do it with relays (which I have done) then find a self reseting breaker 10-15 amps and put it in line to help protect the motor.

Windows work like 5 wire alternate door lockes (I think). Probe for the wire that goes (+) in the direction you want, cut it. Put the relay in line with the wire pin 30 to the motor and pin 87A to the switch. Wire 87 top (+) with your reseting fuse.

However you can pick up modules for 2 window for $9 on ebay and they might be able to just do one window (leave one set of wires disco'd). Then you'll need to buy 4 but it might be easier and protect the motors.

It can do 1 window in both direction. 2 of these and your SET!

You arent wrong, you could get 2 529T's and do both windows, or you could get one 530T for both windows.

The 529T is typically for sunroofs, or even a back sliding glass, like on a Toyota 4runner.
