1997 4runner alarm security problem

To my knowledge this is a factory installed alarm/security system on my Limited version of the 4runner.
While driving the horn started to blow then a high pitched alarm with a single steady tone came from the engine compartment. Then the engine stopped, while I was driving!
I disconnected the battery but once reconnected the high pitched tone started again and the truck wouldn't start.
The keyless remote won't do anything but the red LED on the remote is bright, so the battery is probably okay. Its the original remote that came with the truck.
I pulled fuses in the engine compartment one at a time. After pulling a particular fuse I connected the battery to see if the alarm would sound. A blue fuse at the very bottom of the fuse box allowed me to start the truck and appeared to disable the alarm. With this fuse out no dashlights, radio, etc.
After driving home uneventfully I parked the truck but after about 5 minutes the horn started to blow again so I disconnected the battery.
Any ideas on what is causing the security system to go haywire? Is there a method to disconnect the system? Where can I go for help?
I really know a lot about cars and trucks, have rebuilt many. I am really good with wiriing and electronics, just new to the 4runner.

I beleive your alarm box is under your drivers seat, try to unplug it and see if you can get everything to going then. More than likely the alarm itself is shorted out. One of my friends, had problems with his, come to find out it had water or drink in it.

Okay,
I'll look under the drivers seat and let you know how it goes. If I disconnect it then what do you rec I do after that?

Probably a Dealer or PORT Install
Does you Remotes have a NUMBER / Name on them??
