OK I see were it says that factory alarm can only be disarmed/armed by the remote> Is there a way around this? I guess I am looking for a dis arm wire?

There is no disarm wire. Those alarms suck to bypass. Even if you interrupt all the ignition wires going into it, the internal shock sensor may still set it off when remote starting.
It is best to disable it. Could be either in center console, or behind glove box. You just need to unplug it. Everything else in the car will still work. If its not set to passive arming you can just stop using it.

The keyless module and alarm module are seperate units. With the alarm unplugged, the keyless still works.
