Civic Won't auto start when doors locked

2004 LX Civic Sedan (Automatic)
I helped a friend install a Compustar SS this weekend. We installed the remote start/alarm and confirmed it all worked. Then we set up the key bypass and everything worked. We put the car back together and parked it down the street for a range test. Range was bad but that was the least of our worries. The car wouldn’t start. Accessories and ignition came on, but no crank. While messing around, we unlocked the doors and the car would start. The car starts only with the doors unlocked?!?!?
So, I’ve been poking around on this forum and found a few things that I could have done wrong.
1. I Didn’t connect the second accessory. I don’t like when the radio comes on when auto-started.
2. I Connected the starter kill relay at the ignition switch (some notes state that it may cause a CEL).
3. Did nothing with factory alarm, I don’t even know if the car has one.
Another question: I assume it matters which wire goes to the starter from the starter kill relay. As most of you know, you cut the start wire but I’m not sure of the order, so I’ve always connected it as if the alarm brain has a direct connection to the starter. In other words, if you follow the start wire from the brain, it is connected to the same wire that is connected to the stock wire that goes into the dash to start the car, the wire from the relay goes back to the ignition switch for manual starts.   
Any ideas?

on your starter kill relay there is a yellow/black wire and a yellow wire. You want to cut the starter wire and connect the yellow black wire to the (key side) and the yeloow wire to the (starter side). This is why it is not starting in the armed state. try this and post your results.

That is how I thought I wired it. I'm going check it again tonight because that is the only explanation. I must have wired it wrong.

honestly, get rid of the starter kill.  you got transponder keys anyways.  that will solve your no start problem

I had the starter kill relay wired backwards. Thanks for your help.
