I'm tring to wire up a code alarm to a 2000 Civic ex I have removed the factory alarm but I can't figure the pinouts, I cannot figure out how connect the new alarm can I use the old factory alarm harness wires? or do I have to trace out all the wires from the power locks, parking lights ect.. are there any wire diagrams around.

You do not need to remove the OEM security system at all. Plug the OEM system back in and what you can do is splice into the exisiting wires with the wires coming from the Code Alarm. Here is a wiring diagram for the Civic:

*1  In 6 pin white plug behind fuse box  *2 The keyless entry module is white in color, and located in the drivers kick panel.  *3 The OEM alarm plug is to the right side of the steering column.  The plug is green.  *4 Drivers side fire wall under hood in a 2 pin plug
