achang7, it sounds like youve got the wrong door trigger wire hooked up, or you didnt diode isolate something. if the alarm inclused a starter kill relay, and its hooked up, im suprised you can crank the car. also, you might have missed a factory alarm defeat or disarm somewhere and thats the factory alarm going nuts, more probable if you have factory keyless entry.
