You can use the same modules on the autopage. Yes. You can also look at alternative modules as well. Bypasskits.com makes transponders. Crimestopper, Omega Security make window modules and sunroof modules (not necessarily in order) Modules can get expensive.. Shop around. Ebay is usually a good place to pick them up.
To tap into the factory functions of controlling windows and opening trunk, you need to understand the BCM (Body control module) which controls these functions. Unfortunately, I don't know this and can't find anything about it. This is usually proprietary info with Acura/Honda and a lot of installers find them over time with trial and error. This is a new(er) car. I doubt if it exists. It would be great if you could find the info since it would simplify a lot of things for your install. Look around on honda/acura forums and post questions. You never know and might get lucky..

Wow lots of good info here.. I will attempt to find info on that bcm in the next month or so. I actually plan on doing a tutorial for some of my friends in the acura-tsx forums.   
I would like to take pics of the install and give wiring diagrams i find out.
