I was wondering if there was a way to roll up the back and front windows separately (ex. Aux2 for front & Aux4 for back) manually and also have them all roll up when armed. When I attempt this they are all rolling up together with Aux2 & Aux4 from the alarm.

Try diode separating the aux wires, bands to the 5906.
I have a question WHY?
Ever heard of the KISS principal?

Forget my last answer. Apart from why.
Yes you can separate them as you've done but you can't have auto roll-up on arm.
