I want to be able to turn on my stereo by pressing one of my auxillary buttons for my alarm.  I have a Matrix I installed and have one accessory wire available (Channel 3).  This is sending a - 200mA signal when the button is pressed.  Can I hook this wire to a relay to be able to feed power to the stereo even if the key isn't in the ignition?

Yes you an just hook up the relay as shown in the diagram and you should be fine.
