We have just installed a Pace Edwards electric bed cover on a 2004 Nissan Titan. The bed cover controller has -lock and -unlock outputs. We have connected them through diodes to the blue & red wires in the drivers door. Each time the unlock is depressed the window moves down and moves up each time the lock is depressed. Any ideas?

I would try using 2 relays....Use the lock and unlock wires to "trigger" the relays for the loc/unlock on the bed cover.

if you pulse the lock and unlock wires too long, they will roll the windows up and down. check the outputs and see how long of a pulse they send. If its more than a second  (give or take) the windows will be activated.
