2 flashes would indicate programming mode has expired or timed out, have you been able to program any remotes (you said the 2 way remote) - also, what unit, car and bypass are you using.

its a 96 Jetta,  and its a compustar 2W800FMAS, i have not been able to program any remotes. I read the manual and for 2 flashes it says "KEY ON" but i removed the key after the 5th turn.

Turn the ignition, on,off,on,off,on,off,on,off,on....leave the igntion on, you should get one parklight flash. Push the 1 button, parklights should flash to confirm programming.

If you have been turning the key off on the fifth turn, then you are cancelling out the programming, that is why you are getting 2 flashes. If this doesn't fix it, you need to check your antenna, or you possibly have a bad tx.

or you simply have to wrong remote with the wrong antenna.
I think your doing it right but your just not seeing the first flash.
Go by the relays triggering. it's obvious that your doing you see the two flashes. Now you just have to hear for the first one.
