I own a jvc deck with a fiber optic output, and a hifonics 5.1 dolby digital amp with the toslink input. I'm still in the process of putting the rest of the car together so I haven't had a chance to see exactly how it works yet. I'm sure there is a few more amps out there with similar capabilities. If your not looking to do a video system, there probably is no real need to use the fiber optic cables though. I'm only using it because it carries the 5.1 signal.
