Hi, I was having almost the same problem with the check engine light coming on when I installed my r/s in a 2009 tacoma.  I suspect my issue was with the way my starter1, starter2 and ignition1, ignition2 wires were connected.  Can you please tell me how you connected to those 4 wires (relays or direct from r/s)?  Thanks for your time.

Built in relays for start, hooked second start wire with 1st start wire, built in relays for 2 ignitions.

In your install manual, look for a wire that provides a (-) just before remote start. The most common color used for this wire is blue. I don't know for sure on your unit though.

I have a Fortin SL2 key override module and was needing to know which wires I splice into at the column. TX, RX and keysense is the way I understand it. Do I need to hook up the negative output from RS to module also ? Thanks !

Do you have the install manual for the sl2? The plug has seven pins. Pin three is empty. Pin 4 is Rx, pin 5 is Tx. Key sense is next to the WHITE/ black wire at the cylinder. Can't remember the color though. It will test by inserting and removing the key. And yes, you will need to hook up a neg. output to the module. This is what kicks the module on before a remote start.
