Are you sure no factory alarm?
Open a rear side window then using the factory remote, press the lock button twice.
Wait about a minute then reach in and open that back door. See if any alarm get's triggered.

Sorry, I didn't pry into my wiring when I posted the chart. I did have the blue/white wire from the bypass connected to H2/9.
It's the factory alarm going off.
Now when you say diode separate, is that different than the diode isolate I did? Could you go into how I should diode separate H2/9 as well (cathode/anode position)?

So now look at what I wrote concerning the factory alarm and apply it.

Diode isolate/diode separate are the same.

Thanks for the diagram!
I'll make the adjustments tonight. Now, when I reconnect everything, the car cranks and and panics. When I have all the connections in and corrected, is there something I should do to stop it, or will it stop itself? I disconnected my sirens and tried it and let the car crank, but even after the motor started, it kept going. The battery terminal was sparking like crazy as well, even burned some scars into the battery post. This just worried me because the hood is open, and hood pin is up.
When I did reset the brain and remotes, I tried to reprogram the system. I could only get the first 4 menus.

That does not sound right. Take the fuses out of the 5904 harness and reconnect the negative terminal last. Make sure the car is working correctly before going too much further. At least this way when you reinsert the fuses you can hit the brake to hopefully stop the 5904 from cranking. viper 5904, keeps trying to start car - Page 2 -- posted image.
To master and control electricity is perfection. *evil laugh*
