I would definitely hook the rearm to the passenger door pin if the RAP shutdown works with the passenger door. Just out of curiosity, do your power locks with the remote start work correctly with the rearm wire hooked up.

I also didnt hook up the power locks to the remote start..

but on the oem key fob they do work with it setup as is.

If you didnt hook up the power locks from the remote start then how is this possible. The starter should never know that you locked the doors. You would have to lock the doors with the remote starter which would pulse the rearm wire to show that the door was opened.
I imagine the rearm is pulsed during shutdown after the intial ready mode is engaged causing the unit to think a door was opened. By you hitting the lock button after setting the ready mode, that's what is causing you to think the lock button is to blame.
Switch the rearm wire to the passenger door pin and the problem is resolved.

Try setting ready mode and watch the radio. Every one I've seen so far will time out after anywhere from 2 minutes to 15 minutes. As long as it times out, you don't need to worry about it. Otherwise you will probably have to wire up a relay that will open the door trigger input to the alarm while pulsing the vehicle (so the remote starter doesn't see the signal that is sent). Also, you should have all doors monitored for the ready mode. Otherwise it's essentially useless because anyone can go in your passenger door and put the car in gear (even if by accident).
