two wire bundles in 2000 tacoma?

I've found two bundles of wires behind an unhooked (burnt) factory stereo in this 2000 tacoma prerunner I'm working on. One set is still attached to the factory harness. The other set is cut clean. I am pretty sure i can find the right one (wire-bundle) to use for the new stereo but what is the other for? Please help...it drives me nuts not knowing and leaving wires hangin'

If it's like my Landcruiser, one set goes to the factory amp and the other some how by-passes the amp directly to the speakers. Both sets should have factory harnesses.

If you mean 2 plugs then one is for the power and front speakers and one is for the rear speakers. Here is a link to your factory stereo wiring diagram.
