i finally got my 02 lexus is300.  supposedly it has eight factory speakers and it sounds good for factory.  i think my JL 6.5" co-ax will fit up front but i'm not sure what to do for the rear.  apparently there are two speakers stacked on top of one another on each side in the back.  i also want at least one 12" sub (possibly 2) but i have heard subs just don't sound right in the trunk of an IS.  could someone who has worked on an IS throw me some suggestions. thanks guys

Most car manufacturers call a 2-way plate or coax 2 speakers.  So, "8 speaker stereo" simply means four 2-ways, one in each door.
