If you've already calculated that you need 3" round ports at 5.5" long, buy pre-made flared plastic ports and mount them. No need to change your design.

if i put some polyfill in there then would i have to take that into account when it comes to the final box vol??

Polyfill will increase the effective enclosure volume. about 1 lb per 1 cuft will incerase the effective volume by 10% (0.1 cuft). Yes, you must take this into consideration.
