How were the connections made to the wires from the two  way system ? Solder, crimps or anything ? The system in the Ford is a basic (-) trigger so the only thing I can think of is to use a relay on the UNLOCK wire and boost the signal with it. This will ensure that you are getting a full ground to the wire instead of a 250 mA current.

As far as the PATS, try replacing the system with a keyless module instead.

The gem module falls asleep. To solve this problem take your factory alarm disarm wire from your aftermarket alarm and connect to factory disarm in the vehicle. Next take the - unlock from the aftermarket brain and split it into three. Diode isolate each of the three wires. One goes to the unlock wire, one to the door ajar, and one to the factory alarm disarm. If you need more help just reply to this post.

I am sure that the G E M hookup is noted on your wiring info:

DoorLock Info: Due To Accessory Power Loss At Generic Electronic Module,Power Door Locks Will Become Inoperable 2 Minutes After Last Door Is Locked And Closed. To wake up the G.E.M Send A Negative Pulse To The BLACK / YELLOW Driver Door Pin Wire With the Unlock Pulse. Diode Isolate Cathode Band Side Of Diode Faces Unlock Triggers. * Ford's G.E.M. May Drop A Low Signal Across The Dome Light And In Most Cases Cause A False Trigger. To Eliminate This Cut the Door Pin Trigger Wires At The G.E.M. And Insert A One-Amp Diode With Band Side Faceing Doors.Make Your Isolated Connection On The Door Pin Side. The GEM (Generic Electronic Module) Is Located Above The Fuse Box.

It is because the truck has the "trim switch disable" feature activated. A lot of people talk about sleepy locks and the gem going to sleep etc, but this the real name is "Interior Trim Switch Disable". If you look in your owners manual it in the locks and security section there should be a process on disabling this feature, although it rarely works on expeditions or navigators. (Yes, even though the process is clearly listed in the owners manual, it doesn't work.) Regardless it's worth a try first before anything else. After that all you need to do is run the OEM disarm wire from your module to the yellow/black (sometimes BLACK / YELLOW) door ajar wire in the drivers door jamb boot. You will need to hit unlock twice for the doors to unlock this way, or set your module to double pulse unlock. The reason this problem is "intermittent" is because normally this feature only activates if you lock the doors with a door open. Meaning if you hit the lock switch on the door, and then close the door, you will have this problem. If you hit the lock button on your remote with the door open, you will have this problem. Feel free to go out and test the theory. Put down the drivers window, with the door OPEN, hit lock on the drivers door and close the door. The park lights will flash once. After about 15 - 30 seconds if you listen closely you'll hear a quick click. Now reach in and hit the unlock button on the door switch. It shouldn't do anything no matter how many times you hit it. If all the doors are shut and you hit the lock button, it shouldn't be an issue. If the system is using a door pin for the dome supervision wire, it may cause the truck to think a door is open and activate this feature. This is why I normally use the BLACK/ blue domelight wire on all fords. Technically if you stop locking the doors with the door open, you should never run into this problem. My head hurts.. Good luck,
Mike

i have an easier way to solve the problem... simply set the alarm option to double pulse the unlock. (if that feature is available on your unit)

The vehicle doesn't care how many times you pulse that unlock wire it isn't going to do anything unless you hookup the door ajar wire.

For most Fords, this is not an issue. Also for the ones that it IS an issue, most people close all the doors and then lock the doors, and never run into the problem.
