is there a wire that needs to be hooked up to the clutch in order to remote start the truck?

Yes, the clutch wire needs to be bypassed in order for the remote start to work.

So I'm going to assume I hooked the starter output wire to the yellow wire at the clutch switch?

Meter the wire to ensure that the clutch wire is (+) and then wire in a relay that closes when the status wire is energized.

Ok, sounds easy enough. My only question is, how do I wire in the relay? I've never worked with relays and I can't really understand how to wire it up from what is on this site. Sorry for so many questions, I'll learn this stuff eventually.
