2001 Mustang 3.8L Aftermarket Alarm/remote start

My girlfriend has a 2001 Ford Mustang 3.8L coupe with factory keyless entry. She is being transfered in her job to a not-so-unghetto location and demands an alarm. I already have done some research and found that the car is equipped with a transponder key*, and that I need to use two diodes per trigger. Remote start isn't completely necessary, but if I am going to get into an install, I may as well.

*I read somewhere that I need to use a spare key's chip as part of the install? Why(for the remote start's turning on the fuel pump?), how(hide in steering column?) and are there alternatives? WHen I went to TWH's Dealer show 2002, I got and toyed around with a transponder immobilizer loop. Is this just to keep a key from working or can one of these help me?

Goodness, the more I think of it I have a LOT of questions. I just want the install to go smooth and to know just what I need and what I will run into.

   Factory bypass: Does this keep the factory keyless entry from functioning with factory remote?
   Driver door priority: When, with the stock keyless, I hit the unlock button form remote, the driver door unlocks only until I hit it a second time, unlocking both doors. How do I keep/replace this function?
   Reccomended systems: I deal with Sylvester Electronics and The Wholesale House, if you can narrow it down to carried brands.
Please bear with me, as I am sure to have more inn-depth questions. As always, thank you in advance to all who help me.

Notes:

Note:  This vehicle has the PATS anti-theft system.  Use DEI part number 555u to bypass during remote start operation.
*1 Also found at the GEM module located above the drivers kick panel to the drivers side of the steering column.
*2 There are two door trigger wires.  Use yellow/black for the drivers door and gray/red for the passengers door. Both wires are found above the drivers kick panel in a 20 pin connector. Use both wires and diode isoate each. See direct fax document # 1076 for wiring information.
*3 For the 3.8L motor, use the dk. blue/lt. green, RED / lt. blue, or the pink/white.  All of these wires are found at the coil pack.  The 4.6L motor uses a separate coil for each cylinder.  Go to any coil and use the wire that is NOT red or WHITE/ lt. blue.
*4 The PCM is located behind the passenger kick panel.
*5 The amplifier is located just below the radio.
