have to say i never unplugged a beattery and i test all my wires first..
shouldn't be a problem if done correctly
like the man siad....
Most issues are w/ incorrect wiring of systems and a disconnected battery provides no protection, once reconnected you are all done.
i usually wire the alarm in without the fuse in then put the fuse for the alarm in last

Regarding the smoking of a DME/ECU when chipping... that ONLY happens when the chip is installed backwards.  When you install a chip the wrong way around, you wind up putting the +12v and +5v onto a ground and a signal input pin.  That leads to a smoked chip instantly.  To install a performance chip you just disconnect the computer, open it, install, and reconnect.  Disconnecting the battery does nothing that unplugging the computer and putting on the bench won't do... disconnect battery before an install? - Page 2 -- posted image.

depends on ecu but what p-man said is right.
if you have to keep the ecu in the car for any reason then disconnect the battery before the install of the chip
