I am driving a 2004 honda civic dx and have had problems with starting my car due to my system. I have a 2000w amp and a 1000w amp in my trunk and two caps for both amps. I have been told that an aftermarket high output alternator would fix this problem but also have been told a red top battery would take care of this problem with out replacing the alternator. I also was curious if i but an extra battery in my trunk if it would just be putting more strain on my stock alternator.

2000w and 1000w?   interesting, but ok
what are the use sizes on these amps? brands? model #s?
this would help us determin current draw and what would be better for you

the 2000w amp is a TNT 1836 2000-watt 2-channel powering two power base xreme subwoofers model #s ES 12D (power handling 450 Watts RMS / 900 Watts peak) and there is a 1 farid cap in line with that amp. The other amp an interfire IB 2900C (1000w) amplifying two 6.5 infintiy speakers with a 1/2 farid cap in line. thank you

What are the size of the fuses in the amps and or links to the amps please. The power rating you are quoting seem a little gas baggy (inflated). Read the grounding sticky and the Big 3 sticky as it will apply to you.

you will get away with just a battery upgrade....the amps that you have wil not produce the stated power they claim.   The fuse rating is the first sign of this
You could looking into a kenetik 600 or 800 series battery and you will have alot better CCA and reserve then any standard battery would do for a honda.   If you have the room look at some of the higher series batteries in case you wish to upgrade later on

do you mean to simply replace my battery or to add another one in the trunk or something of that nature ?

replace you factory battery with something similar to the ones I listed above

If I read your post correctly, both amps have two 30 amp fuses each, for a potential 120 amp draw, which is usually much less.  However, your factory alt is only rated at 70 amps.  You are putting too big a load on the alternator and need to upgrade.

My ex once told me I have a perfect face for radio.
