i beleive that my intial post should be deleted, as the topic is pretty wide.

Can someone explain to me the wiring of the AUX out for the 2w900fmr cm3000 ?

I've installed a bunch of these. Basically, the CM3000's (2) aux out channels throw a ground signal, a pulse by default, but it can be programmed to latch(stay ground) once you enter the programming mode.
If you have access to a compuprogrammer, a dealer can set the aux channel to latch anywhere from 0-99 seconds.

There are 3 setting that you can program the CM3000 for. One is pulsed ( default ) and the other two are latched and constant ( programmable from 1-99 seconds ). You can program the options with your remote control but easier to do with a Compustar programmer.

Hey Jeff, say I wanted to trigger a rear defroster with a compustar.....99 seconds is all I get ? Or do I need to "add" some more relays?

If your defrsoter requires a constant signal instead of a pulsed, then use the latched option. The latched options turns on the AUX when pressed once and only turns off when you press the same AUX channel.

so the lauch option is what i'd use to install say show lighting on the car. 

Once to turn it on,    then once to turn it off?

I'm going to get them to set the aux to "latch" on all my aux.

One more question, i have the wiring diagram and all the install instructions but am having a hard time understandig the Aux wiring.

Is there specific wires that need to be used with the Aux? or is it a compinations.

On the CN5 harness there is the YELLOW wire ( AUX #1 ) and the YELLOW/WHITE wire ( AUX #2 )

is there a way to convert the ground signal to a 12v power signal?  or can you explain what a ground signal will do? or is?

is it possible to have the aux option to roll down factor windows?
basically would need the aux to send a constant signal correct?
