The factory alarm should disarm as soon as you unlock the doors.  it uses the same unlock wire which is blue / YELLOW.  Try disconnecting the lock(green wire) and connect your red lead from the multimeter to 12v and the black to the green wire.  lock the door with the remote.  if it stays on 12v  it may be a def r/s.

I already did a similar test. The factory alarm will not disarm with the remote start or using the key in the door. The r/s is fine. There is no current coming from the r/s. The lock wire in the van shows ground even when nothing is connected to it.
