The obvious things would be making sure you didn't pinch a wire, short anything out, unplug anything and forget to plug it back in.
I have first hand experience with an 06 Charger that the passenger rear window would not roll down in anymore shortly after I installed a remote start (lock/lock no less).
It had nothing to do with the remote start but the dealer insisted it did. I removed the system completely then they took the car back to the dealer, the dealer replaced the control module (not sure which) under warranty and I re-installed the starter with no further problems. It is possible it is just bad timing/luck.

What makes you think it would be a fuse? Did something short?
Test all of the fuses it only takes a couple of seconds to test them. Hook your DMM black lead to ground, and probe each end of the fuse. If you get a fuse that has +12V on one side and nothing/ground on the other side the fuse is blown.
