Alright i plan on running 0awg wire. from the battery in my engine compartment all the way back to my trunk. the battery will be a kinetik 2400 series.

First Q. What size of fuse should i put between the batteries?

Q. I would then run wire from the trunk battery to a d-block?

the main question is.. Where to place fuses at.

ALL power cables should ALWAYS be fused for its capacity (#4 - 150A, #2 - 200A, 1/0 - 300A) within 18 inches of ANY battery. And, YES this means both ends!
It all reminds me of something that Molière once said to Guy de Maupassant at a café in Vienna: "That's nice. You should write it down."

I suggest at least a 150 amp circuit breaker at each end of the interconnect cable.  With 1/0 AWg cable you can go up to a 300-350 amp breaker.  And don't forget to properly vent the trunk battery... and be sure your alternator has enough capacity to charge them both.

well hmm.. i will have 2 crossfire vr-1000d's and a alpine mrv-f345 4 channel. what do you say i do?

Upgrade Alt. what size of alt?

will a 200amp idle alt. kill a battery? or is it, it can produce 200amp if needed at a idle?

upgrade the battery in the engine compartment?

add a second battery in trunk?

I'd get a one wire 250amp alt and run your 1/0 wire from it back to your trunk batt.  Put  a 300 amp breaker on each end.10 to 15 inches from the alt and batt, then run to your dist block from your batt.  This way you will have 2 alts 1 to run your car off of ( lights, a/c, seats, window.....etc. And 1 to just power your system. Zena does HO single wire alts and multiple alt setups for any vehicle.  I've used them and they are very reliable.
