i just bought a 12" alpine DVC 4ohm sub and a alpine 1000W rms at 2ohm and 600W at 4ohm how do i wire it? right now i have it ran in series is that safe to run?or should i replace the amp with the alpine 500W rms at 2ohm mono and run it parallel?

Which model ALPINE did you buy? Both the amp and sub.
Anyways, if its DVC and 4ohm per coil, you can either wire it in series (8ohm load), or in Parallel (2ohm load).
Also, how many woofers? from what you wrote it seems you only got one.

yes it's just the one sub, a SWR-1242D ,  the amp is also alpine the model is MRP-M1000, would it be worth adding 1 more type-r?

on the amp i have the bass boost at 6, and the gain at 1, when i turn the HU around half way,  i hear a clipping noise out of the sub, on some notes, and the sub sounds ok, just not loud,not like it should be   (I only hear it with the trunk opened) any help?  is it hurting the sub? The HU is set to Flat

Wiring the woofer in parallel will let the amp give you the most power....however, your woofer won't be able handle 1000W.
From the specs sheet its not rated at 1ohm, so having a second woofer will only give you 600W (4 ohm load).
I suggest if you can, getting two type R, but DUAL 2ohm. That way you can match the RMS output of the amp and the RMS handling of the woofers.
Confused yet?
Basically, mismatched setup...
If you wire the single in parallel, and set your gains properly you should be fine...

thank you for your help, would replacing the amp with a alpine MRP-M500 witch is 500w@2ohm's, and run it parallel for a 2ohm load  work better?

or keep the amp and go with 4 alpine SWE-1243 SVC 250W@4ohm rms and run them at series/parallel which will make it a 4ohm load off the amp which is 600W, i am going for SPL not SQ

ok well, get another 4ohm type R . wire them in parallel/ parallel. You'll get 1ohm load.
And get a 1000W RMS amp, class D 1ohm stable. that will do you some justice.
