A few ?'s for you:
1) About how far are the caps? 18" is just a general rule fo thumb. I probably wouldn't do more than 24" though.
2) What kind of vehicle do you have?
3) What kind of battery are you using?
4) what size of power wire are you using?

I'd try and move the caps closer to the amps, if possible.
Here's how I would wire it. I would go from the battery to the caps, to a fused distribution block, then to the amps. If you were running only 2 amps, I would put the caps after the distribution.
Another thing to consider is that 1000 watts rms is approx 70+ amps of current (1000 watts/14.0 volts). I'm not sure what the stock alternator is rated at, but I'm sure it's around 100 amps. So while the vehicle is running and the system is playing loud, a majority of the current is going to the system. That's why your headlights are dimming.
There's a few options:
1) Upgrade to a deep cycle battery. My recommendation is an Optima Yellow top (under $200).
2) Add a Optima Yellow top w/ an isolator just for the system. That way your vehicle accessories runs off of the main battery, and the system has it's own battery.
3) Upgrade your factory alternator to a higher output one.

Try moving the caps first.
Then you can either replace the main battery w/ an Optima, or go the second route and add a second system battery.
For the alternator, try an alternator shop. They may be able to re-coil your existing alternator for a higher output.
