They spend a lot of time trying to get the most performance out of their subs.  I would have to assume that the box specs they reccomend are going to work really well with the speakers.

aight, on the site it  says for the port to be 12 1/2 x 1 1/2 x 29 and on the calculator on here it says for it to be 12 1/2 x 1 1/2 x 21 all of this at 32 Hz. which one would you go with?

The enclosure recommendations on the JL site are net volume. If you did not account for bracing and port. This is where you are seeing the discrepancy. The site port calculator is accurate. If you plug in CORRECT information.   
All enclosure volumes listed are net internal volumes!
Box volume displacement, port displacement and
brace displacement must be added to obtain the final
gross internal volume.

I looked back at the site and it said for the outside measurements of the box 26.25x14x13 which comes out to 2.058 cubic feet. Then do i calculate the port after i add the ports displacement to the area? My box is actually 24.75x14x13 which comes out to around ~1.93. What kind of brace should i add or do i need one?

JL says they want 1.50 net. So you have to add the port area, driver displacement and any bracing to this number. I will break down the box from the JL site for you. Gross internal volume is 2.058. So we already have everything added in. So lets SUBTRACT everything away to see the NET volume.
Now that you have 2.058.subtract the port area which= 0.31467
2.058- 0.31467= 1.74333
Now we will subtract the driver displacement.which= 0.090
1.74333- 0.090= 1.65333
Now we take out the bracing. Which for the box on the JL site would only be the port wall. Roughly 0.1492
1.65333- 0.1492= 1.50413
Now after all that we have the net enclosure volume. (Vb) of 1.50 cubic foot. Now plugging this into the calculator with the port opening for 32.2Hz. Which is what the JL site says the enclosure is tuned and you get a port length of 28.915822625430142 That is 3/16 of an inch off the 29 inches. 29 inches simply by rounding up.
Still think the12volt slot port calculator is wrong?
Starting a box from scratch you would do the exact opposite of what we just did. You would start with your NET 1.50 ADD port area, driver displacement and bracing to figure out what your total gross volume needs to be. Then start working dimensions to achieve this within the space you have available.
