Ok, lets get the basics out of the way.
Blaupunkt pca 2100 amp
2x12" Blaupunkt TSW 600 watt max RMS, 2 ohm single channel subs
99 Grand Am SE
I bought this system on car domain and then had it installed at a local circuit city, then put it all into the box and everything. Both subs are wired independently as well. It worked fine for 4 or 5 months and then in december it just stopped working, they looked at it 3 seperate times two times they said i needed a new amp, the third time they got my original equipment working and I drove off and about 20 minutes later it stopped again, it came back on the other day and then cut out after a couple of minutes and then back on again. It's been doing that for the past two days, I checked the ground wire and the power wires everything is connected and tight. Could it possibly be the remote turn on, and if so how would I fix that.

It could be the remote wire you would have to take the deck out and look behind the radio on the harness its usually a blue wire on the harness check that and see if it is connected correctly.

Sounds like a probable bad amp to me.  Take it to a real car stereo shop in your area and have it tested.
