I am gonna be installing two new amps in my system this January, as well as replacing the speakers and subs. I plan on setting the gains (with a test tone disc) before I remove the speakers, but after I replace the sub. My question is, can I just plug in the old speakers to set the gain on the sub amp, or does the sub amp need to be set using a sub level frequency from the test disc?

Have the speakers you'll be using connected to the amp for setting the gains. Other speakers might have slightly different impedances, so the amp won't perform the same.

Any amplifier needs to be set using a test tone in that amplifier's pass band so yes, you'll need to use a subwoofer frequency for setting the sub amp.
