I'm having almost the identical issue as kjaikaran had back in 2013. That post can be found here:
https://www.the12volt.com/installbay/forum_posts.asp?tid=133675&tpn=1
Same story as his story, only I'm only installing a remote start, no alarm. Everything is installed, and I, at one point after the install, had access to the programming mode, but now that I need to program the system, I'm unable to access programming mode.
My vehicle is a 2006 Ford F350 Powerstroke, King Ranch edition. I used bulldogsecurity.com and a pdf from directechs for wiring information for the truck. Here's what I have wired so far:
Main Harness (6-Pin Connector):
1 - Red - Connected to +12v (Yellow wire in ignition harness)
2 - Black - Connected to chassis ground
3 - Brown - Connected to horn trigger (dark blue wire in horn switch)
   4 - White/Brown - Not Used
5 - White - Connected to parking light + (Brown wire at the headlight switch)
   6 - Orange - Not Used
Auxiliary/Shutdown Harness, (24-pin connector)

   1 - Pink/White - Connected to Ignition 2 (Accessory 2) (Red/Black wire at ignition harness)
this wire is tied together with the Pink/White wire out of the Remote Start 8-pin Connector
   2 - Blue/White - Not Used
   3 - Red/White - Not Used
4 - Black/Yellow - Connected to dome supervision (Black/Light Blue wire in drivers kick panel)
   5 - Dark Blue - Not Used
   6 - White/Black - Not Used
   7 - White/Violet - Not Used
   8 - Orange/Black - Not Used
   9 - Gray - Not Used (Yet)
10 - Blue - Connected to horn trigger (dark blue wire in horn switch)
11 - White/Blue - Not Used (Unsure about this one)
12 - Violet/White - Connected to tach signal wire (Light Green/White wire behind e-brake release
   13 - Black/White - Connected to chassis ground
   14 - Green/Black - Not Used
15 - Green - ** Confusion with this and the violet wire in this harness (#18) **
   16 - Empty
17 - Pink - Connected to Ignition 1 (Red/Light Green wire at ignition harness)
this wire is tied together with the Pink wire out of the Remote Start 8-pin Connector
18 - Violet - ** Confusion with this and the green wire in this harness (#15) **
   19 - Violet/Black - Not Used
20 - Brown - Connected to brake wire (Light Green wire at brake switch)
21 - Violet/Yellow - Connected to starter wire (Dark Green wire at ignition harness)
this wire is tied together with the Violet wire out of the Remote Start 8-pin Connector
   22 - Gray/Black - Not Used
23 - Orange - Connected to Accessory (Gray/Yellow wire at ignition harness)
this wire is tied together with the Orange wire out of the Remote Start 8-pin Connector
   24 - Green/White - Not Used
Remote Start, (8-pin connector)

   1 - Red/Black - Connected to +12v (Yellow wire in ignition harness)
   2 - Pink/Black - Not Used
   3 - Pink/White - Pink/White - Connected to Ignition 2 (Accessory 2) (Red/Black wire at ignition harness)
this wire is tied together with the Pink/White wire out of the Aux/Shutdown 24-pin Connector
4 - Red - Connected to +12v (Yellow wire in ignition harness)
5 - Violet - Connected to starter wire (Dark Green wire at ignition harness)
this wire is tied together with the Violet/Yellow wire out of the Aux/Shutdown 24-pin Connector
6 - Orange - Connected to Accessory (Gray/Yellow wire at ignition harness)
this wire is tied together with the Orange wire out of the Aux/Shutdown 24-pin Connector
   7 - Red/White - Connected to +12v (Light Green/Purple wire in ignition harness)
8 - Pink - Connected to Ignition 1 (Red/Light Green wire at ignition harness)
this wire is tied together with the Pink wire out of the Aux/Shutdown 24-pin Connector
Door Lock (3-pin connector)
1 - Blue - Connected to power lock (Red/White wire in drivers kick panel)
   2 - Empty
3 - Green - Connected to power unlock (Black/White wire in drivers kick panel)
The Viper remote will lock/unlock the truck, but that's about as far as I can get. Any procedural attempts to get the system into programming mode fall short. Here's what I do to try to enter programming mode:
   1. Turn ignition on then off
   2. Press and hold Control Center button and wait for notification beeps corresponding to menu number
   3. Release Control Center button
   4. Press and release Control Center button for corresponding feature, press and hold Control Center button.
   5. Holding Control Center button down, use Viper remote to program feature.
Nothing at all happens during number 2 from above, no matter how long I hold the control center button down. I've had to unhook the horn trigger wires (brown from the 6-pin, and blue from the 24-pin) from the truck because no matter what I do, it seems that the Viper is sending an alarm signal and the horn blares non-stop. I feel like I've made some mistakes along the way, specifically concerning the door trigger wires. I feel like the Viper thinks the doors are open, that why the horn goes non-stop.
At one point in my life I was a certified mobile audio installer, and I thought this wouldn't be this difficult of a process, but I'm waiving the white flag.
I'm not sure anything I've done here is remotely correct and I would appreciate any help there is out there.

It will not enter programming unless you have the door open (door trigger connected). You will use one or the other, not both. For your truck, it's listed as positive, so connect the purple wire (pin 18) of the Viper to the black/light blue wire at pin 26 behind the cluster (or in the passenger kick panel).
I noticed the door open step is not listed in programming on the quick reference guide, but I'd still try it since this is common to many DEI products.

I had the Violet wire at pin 18 connected to the black/light blue wire in the driver's kick panel. This is marked as dome supervision in the directechs.com wiring guide for the truck. I had the violet wire and the black/yellow wire at pin 4 (dome light output) tied together and connected to the dome supervision (black/light blue wire in driver's kick panel) but then I realized the dome light output wire (black/yellow at pin 4) was negative and probably needs a relay to change the polarity so i clipped that one. No change.
I tried disconnecting the violet wire that is marked as (+), and tried connecting the green wire that's at pin 15 to the left front door trigger (yellow/black wire in driver's kick panel) because it's the (-) input.
Still no change.
I verified all voltages at the 3 harnesses with a fluke DMM, every wire is showing the correct voltage when it's supposed to, depending on what position the ignition is in at the time.
Still confused on what is happening. I really feel like I'm right on the edge of everything coming together but so far, nada.

You could always see if the local stereo/alarm shop has a Bitwriter or an XKLoader3 to try programming.
