RS 2004 Toyota 4Runner

I recently installed a Viper 650 on a 2004 4 Runner.  I can't get the RS to start the car.  RS engaged but car does not start.  I utilize a 555U with a coded key to bypass the immobiler. Note that car does RS with the key in the ignition.  What seems to be the issue here?

try to reprogram the bypass...

The 555U is VERY picky with the location of the key in the black box. Make sure that you reposition the key inside the box and try the remote start again. If it still doesn't start, try moving the key around until you find the sweet spot of the module. The module doesn't need to be programmed, just make sure that the transponder ring is tight around the cylinder and that the key is in the sweet spot.

Programming is off some...just like Jeff said play around with the "box" and see what you can come up with.
