I installed a remote start on a 2004 malibu. The factory security goes off with this scenario, locked at the door switch and closed, unlocked by remote start remote. My question is if I pulse the ignition will it disarm the factory alarm so it doesn't go nuts? Or should I have them only use the aftermarket remote to control the locks?

If you use the aftermarket system to pulse the ignition AND the transponder bypass, it should work.
Or, as you say, just tell them to pick one of the remotes for the locks, and stop using the other one.

There is a light green wire in the driver's kick panel coming in from the door. A negative pulse through a 620 ohm resistor will disarm the alarm. A second pulse will unlock the doors. Use a relay to insure a proper ground signal through the resistor.

Try using a by-pass module. Peripheral PPLXR (PLGML)  You can also try the directed peice that can be picked up at any of your local alarm shops.
