My car has factory keyless entry that has become an issue because the remotes went from costing $25 each to near $200 each at the dealers.  I want to get away from the stock remotes and go aftermarket.  However, I want to retain my factory keyless system.

Therefore, what I am looking for is some keyless system that has a brainbox that will send an electrical signal to my factory brainbox so if you did not know otherwise, you would think I had programmed the new remotes that come with the aftermarket system to work with my car.

If that is unclear I want an aftermarket brainbox to substitute the RF signal my factory remote sends to my factory brainbox in the form of an electrical signal.  Of course, I will not wire the stuff like an LED indicator on the aftermarket box at all.

Can this be done?

How do I get started on it and what is the best system that meets this need?

I have no clue if any of what you are asking can be done, but I do know this.
You can pick up a keyless entry with two remote for less than $50 and another $50 to have a professional install it. Or $0 when you put a bit of elbow grease and do it yourself. The time it took for me to understand what you are trying to do with the aftermarket/factory function, I think I would have the keyless entry completely install in your vechicle already.
No such thing as best system. Price, feature, brand...etc. are all variable. You move one the rest will changes unless you have a constant in between.
Below is a wiring diagram to get you start it. Ask ? if you are unsure. Lots of pros. here to help you out.
