Turning off the factory alarm may be discussed in your vehicle's owner's manual. However if you want to keep the factory security and have it work in conjunction with the after market system pick up a data module. The data module would arm/disarm/lock/unlock and bypass the factory antitheft system without the need for extensive amounts of labor. You can check out one such module here.
Installer, IT support, and FFL. I need less hobbies.

I agree, go with the data module and its a much easier install that saves a lot of time. I used a CAN SL-2 databus module and I can use my aftermarket alarm when I press  the arm button once, and when I press the arm button twice it arms both aftermarket and factory alarm. Pressing the disarm button once disarms both. ( http://bypasskits.fortinautoradio.com/en/products/bypass_kits/can-sl2/?year=2007&make=1&model=670)
