I have a 2001 Eclipse the alarm is hooked up everything works but when I try to engage my remote start the starter turns over but the car doesn't crank. If the car is already running and I engage the remote start it will stay running, but that's it. What could the problem possibly be....

What are you using for the transponder bypass?

Might I add the alarm has been in the past installed and worked properly . And with the type of connectors the shop used it was a matter of makings sure I was making the correct connections. When I first hooked the alarm up the car was starting and would run right for about 5 seconds and then the RPMs would drop and it was making some funny noise. But as I said earlier now it just turns over but, won't start...

To rule the 556U in/out as the source of the trouble, try any of these things:
--There's a green light in the car's dash, with a picture of a car key. Try the remote start, while watching the dash. If the green light is flashing, the car is NOT seeing a valid key.
--Unplug the 556U, insert a good key in the ignition (but don't turn it), and try the remote start.
--If the remote start works fine with a key in the ignition, there must be a problem with the 556U........could be the unit itself, the ring around the key cylinder has moved, the ring is bad, or the U is miswired.
Hint: There's a small relay inside the 556U, and you should hear/feel it click on when activating the remote start.
If it doesn't click, start testing to see if it has constant, ground, and ground-when-running from the remote start.

Thanks I'll give that a try tomorrow evening but, I do know that if a key is in the ignition not turned the remote start will crank it I noticed that today and also if the car is running already and the remote start is engaged the car will stay on once the ignition turned off and the key is removed...

Basically you've confirmed that your bypass is not hooked up properly but the remote starter connections are all fine.

but this is the thing it was already on the car previously I just put it back on. when it was on the car it worked perfectly so does that mean that the bypass is gone bad....

Check all those connections to the 556u again -- as Chris suggested make sure the relay is clicking in the 556u and the antenna loop is wound tightly around the key cylinder.  You can use electric tape to secure a tightly wound antenna loop when you've verified that it's working properly.

Ok i'll do that cuse I do hear something click when I hit the remote start I will make sure that is what I hear clicking....
