Hi, I have a 5901 installed on my 91 Celica, I was wondering if I could just swap the brain from the existing 5901 to my new 5902. The wires look identical, and so do the transponders.

Yes, that will work. The 5901 and 5902 are identical except for the remotes. So unless you've already bought the 5902 it might be cheaper to just buy the color remote for the 5901.

Yeah, I just got it for my MR2, but decided to sell my MR2 and might pickup something later.

If any of the programming has been modified it won't be "plug and play". Sure the electrical connections are identical, but there are quite a few programmable features you may have to reprogram.
