Funny how I saw this problem before and it was the alarm/starter. We had installed a Prestige pager system and it did the same thing. We disconnected the starter wire of the prestige and the issue disappeared. We replaced it with a compustar and the problem went away. If i were you I would disconnect the starter wire of the remote start and reset the battery. The check engine light will go away. Try to isolate the wire from the starter.

make sure you got both ignition wires powered up. did you wire the rs wires to the key cylinder or towards the fusebox?

If I'm not mistaken there's only one ignition wire in this car and RS wires are  hooked in between key cylinder and the fuse box. Or I should say right under the steering column.

Thanks tedmon!

Well what you can try connecting the starter output to a relay. Do it as follow.... 86 to the starter wire of the remote start. 85 to ground. 87 to power and 30 to the starter wire of the car.
BTW...yes we did have the shifting problem too. We simply changed the system to a compustar unit and the problem fixed itself basically with the same exact wiring.
Also...the starter wire seems to have a voltage at rest that is very picky. Any change in that voltage at rest causes that issue and as you may know that the remote start seems to change it a little when connected. Hope this helps.

Can't thank you enough for your help.

I'll try this tomorrow morning.

Thanks for confirming last night. You're totally right, as I disconnected the RS starter wire the shifting issue went away. I've not tried using relay because I don't have one lying around. but sure will do.

Thanks!

You use the wire that reads +12v when you release the trunk with the factory remote. I believe there is also a switch on the drivers door you can test with too. Number 2 in the above post is correct. It's really reading 12v, your meter may not be fast enough to read it.
Wire a relay as follows:
Connect 86 and 87 to a fused +12v source. A 10 amp fused circuit will be fine.
85 - connect to (-) trunk release output of remote start
30 - connect to trunk release wire in car.

Thank you!!!
