Yeah, I'm looking at the manual right now. Again, I'm an amateur at this, but I'd hook the blue wire (via relay to reverse the polarity) to the Mazda keysense wire (blue/white in ignition switch harness) and use the violet wire (via relay to reverse the polarity) to control clutch bypass. The violet wire worked for me for bypassing the clutch.
Are you using this wiring diagram for the Mazda 6?

I'm also assuming you have:
the brake wire switch output hooked up to the brown brake shutdown wire of the viper?
2. The e-brake output hooked up to the neutral safety input wire (BLACK/ white) of the viper (needs to rest at ground, i.e. when e-brake is on, the BLACK/ white wire of the viper needs to receive a neg signal)?
3. The tach output hooked up to the violet/white wire of the viper and you have programmed and performed the tach learn procedure?
4. You have the toggle switch plugged in and set to "on".
Check page 61 of the manual.

I'd say no. According to the PKALL manual I'm looking at, the black wire and the keysense wire are not used for a Mazda 6 (in fact, the black wire is not used for any installation). Are you using diagram number 4 or 4.1 on page 6?

To clarify:
Are you able to manually start the car, push and hold brake pedal, set e-brake, release brake pedal, push remote start button on remote, remove key (car keeps running), open and close door, push arm switch on remote (car shuts down), remote then shows the MT mode icon (looks like a stick shift)?
