Use the power lock and unlock wires or youll be going to all the doors to activate the locks. if you dont use factory arm and disarm for keyless entry make sure to at least hook up the disarm wire.
Looking at the directions I don't see a whire to hook up to the disarm wire. What do I hook that wire up to?

I would hook the keyless entry wires up to them it unlocks and locks the car along with arming and disarming factory alarm.

I finally understand, thank you. I'm a bit slow at times. :)
So, this is my plan I reckon...
Primary Harness
Orange - armed output - To starter kill relay then to starter wire
White - (+)(-) Selectable Light flash - To positive parking light.
White / Blue - Programmable output - not used
BLACK/ white - Domelight Supervision output - not used since factory arm / disarm will handle.
Green - (-) Door Trigger Input Zone 3 - Hood pin.
Blue - (-) Door Trigger Input, Zone 1 - Door Trigger
Violet - (+) Door Trigger Input, Zone 3 - not used?
Black - Chassis ground - To chassis.
Yellow - (+) Switched Ignition Input, Zone 5 - not used?
Brown - (+) Siren Output - to positive siren wire.
Red - (+) Constant Power Input - 12volts
Red / White - (-) 2oo mA Channel 2 Output - not used?
3 pin lock harness
Green - (-) Lock, (+) Unlock Output - either factory arm or disarm
Empty - not used
Blue - (-) Unlock, (+) Lock Output - either factory arm or disarm
So, new questions, will I use the Green or Blue to the Factory Alarm Arm? Also, please feel free to correct me on anything else I have posted above.
For the siren, will I need a relay since I will be using two sirens?
Thank you all for all of the help.

Okay, my biggest question is this one. Which wire do I use to go to the factory arm? The green or the blue?
3 pin lock harness
Green - (-) Lock, (+) Unlock Output - either factory arm or disarm
Empty - not used
Blue - (-) Unlock, (+) Lock Output - either factory arm or disarm
