Make sure you are grounding to the actual vehicle chassis...not the rear deck or a seat or seat belt bolt.

if none of these suggestions work...go ahead and tell us exactly what kind of subs you are using...svc or dvc and ohm load...i know you said you were running them in two channel stereo...but it sounds like the ohm load might be a little too close to what the amp is capable of handling with x amount of a voltage input signal...thats another thing... is it 4v or higher preout from rcas on deck or what...i know it seems like a stretch guys...but i have seen plenty of customers have this issue before

Update:
the wires leading to the subs were just slightly touching, fixed this and they are working perfectly again. Amp Turning Off - Page 2 - Last Post -- posted image.
