It shouldn't have messed anything up.  Is the red wire on the 55F getting +12V constant?  Did you connect the blue wire from the 555F to the blue status output wire from the viper?  If so, try programming the 555F again making sure to follow the directions closely using the two keys that came with the vehicle.  If you can't get the 555 to work you could use a 556U.

Yes I have all of the connections you mentioned above connected. But the keys are not original keys, I only had one key when I bought the Expedition and I bought to more about a year ago. I'll try to re-program the 555F tommorow. If that don't work I guess I'll try and find a 556U.

On the vehicle wiring data base to the left, it say for the 98 Expedition has a RED / Black Accessory wire that MUST be used for remote start. Do anyone know what that's supposed to connect to?

Thank everybody. I had the wrong wire connected to the 555F, I had the WHITE/ blue wire( status out) connected and it supposed to be the blue/white (status input) on the secondary remote start pin. Anyway alarm works fine and the remote start works wonderful.

Is the park lights supposed to blink the entire time the vehicle is running?

And do anyone know where the relay is for the running board lights?98 Expedition

The parking light is programmable in the 3rd menu (for remote start), it can be constant or flashing
