Ok.. I got my mbq pce 216's installed in the doors mounted to some custom 3/4" mdf brackets I made. These brackets were sealed off w/ silicon caulk. The speaker was mounted to a foam gasket cut w/ the back cut out. Behind the speaker a deflex pad was adhered to the door metal.

So, they sound great .. but when I get some high bass that both the sub and the speaker play (right around the sub/mid crossover point - 80hz) the plastic door controls (window controls, door locks, etc.) sometimes make an audible vibration. It makes me angry. What can I do to stop this?

You could try playing a test tone and finding the exact spot then apply some dynamat, brownd bread, fat mat etc.. to the spot.

Clear RTV sometimes works to dampening vibrations like that. Sounds like you did a great job on the insatll!

use some spray adhesive and apply some carpet underlay to the back of the door panel as well. Wrap some around the wiring in the doors where it could rattle against the door panel. Works great as long as the vapour barrier is still on the door skin.

If Dynamat is covering the door skin, and the original moisture barrier has been ripped off and tossed, then does the Dynamat act as a moisture barrier? Or do I have to cover that with poly film?

Build the box so that it performs well in the worst case scenario and, in return, it will reward you at all times.
