If anyone can provide me with this, I need the wiring diagram for a 2005 honda pilot ex. I am planning on installing a viper 560xv. Thanks.

This is the installation manual for the alarm system in question.
Verify all connection points with your DMM, regardless of the information provided here today.

Any incompatibility issues with the 2005 Pilot EX and the Viper 350HV or Clifford Arrow 5?  Here's what I was told from a guy at Best Buy:  The 2005 Pilot's key has the keyless entry buttons built in right onto the key itself.  Also because there is a security code imbedded into the key to start the ignition, the car will not start with an improper key and the passive alarm will go off. 

However, I would like to consider an active alarm where if someone breaks a window, the alarm will go off.  I was told in addition to buying the alarm, I would need to buy a "bypass module" for about $50 and another $50 for installation.  They said this module is required and is used to bypass the built-in Honda alarm that came with the car so that I can still use my key to start the car.  Is this correct?  Will putting in an after market alarm cause problems to my car?  Thanks in advance!

Only if the installation and execution of the install is below industry standards.
Otherwise, there will be no problems with respect to the RS / Alarm, interfacing with your vehicle.

$50 for the bypass and $50 for the install? My shop charges $50 for the bypass installed, and we don't make you give up a key. Are those prices you listed for a universal bypass module that requires you to give up your valet key?
